Without responding to the other issue you raised (about which I know nothing) the phrasing of this question suggests that you should take another look at

and really try to understand how Domtool can work for you.  After that I'd be happy to answer specific questions or offer specific advice to the extent that I'm capable.

To answer this particular question, you edit your domtool configuration by editing files in the .public/.domtool directory, one file for each domain that you have had added via the portal.  The above page will go into more detail.
